The yellow ones you just wipe out. But you still DO want their lands, their equipment and their capture missions. The big difference between yellow and purple rets is their gear. Purple ones go with more psy and less conventional weapons. Yellow ones go the other way around. This makes yellow ones easier to fight for your soldiers, but harder to fight for your drones.
